Lindblad Expeditions run a small ship for 64 passengers, the Sea Voyager, you can get in touch with them at 800-425-2724. The crossing will last about 8 hours, as there's a 50 mile distance to sail, and ships usually queue on each side waiting for their turn. I don't know about the Sea Voyager, but most cruise ships offer lectures on board about the construction, the dams and locks of Panama. It's a fabulous achievement, projected in 1524 by Spain's King Charles the V and first sailed through much later, in 1914.
